Maybe all the legendary pokemon represent gods of differnt religions (pretty sure someone said this) so maybe arceus is like Zeus... and Arceus is knida like mew because he can be any type..... so maybe when he created every thing then lost his power seperated into the plates.... eh~

You can also conclude the Mewtwo is a sort of twisted, dark god. Isn't Mewtwo just a clone of Mew though? I don't see how that makes him a god.

I don't see any comparisons between Mewtwo and Jesus. If you're just trying to start something by saying Jesus was made up by man, don't. No one wants to get into a big religious flame war.

Maybe. Obviously Ho-oh has a lot in common with the Phoenix, Lugia I really can't place though. I know Shinto has a lot of gods and spirits, so maybe they were drawn from there.

Ho-oh they just related to the bird Ash first saw in like episode 1. So first episode, they just drew a random bird flying and then later on when making Gold and Silver, they must have been like "Remember that bird Ash saw? Let's make it the game's legendary or something."
Lugia I have no idea.
I'm not being serious with my idea though, just a lil thought.

I honestly think that Game Freak pre-plans all their pokemon. Think about things such as Ho-oh in the first episode, Kelcleons in Johto way before Hoenn was announced, and Munchlax in XD before Diamond and Pearl was announced.

I think the first episode was planned though. There's no way they would have a random bird and randomly make it mascot of Pokemon Gold. Edit: Neutral12 beat me to it...
As for Lugia, its based on Ryujin, a Shinto God of the sea who lived on the ocean floor.
