With the recent release of Pokemon HG/SS versions, some theories have popped up and not to surprisingly; they actually sound reasonable. Here is what I've found from a deleted article on Bulbanews. Details of each theory has been made into a black text color because they contain spoilers. Highlight to read them.
Theory 1: Did Giovanni commit suicide after the encounter at Tohjo Falls?
One of the theories that's been going around on a couple of Pokemon forums (namely, Bulbagarden, the central forum of the Bulbapedia wiki) is something in relation to Giovanni's fate after the hidden scripted encounter with him in Tohjo Falls. The usual sound heard when he leaves isn't what you expect...it's a splash. Like he jumped. Did Giovanni commit suicide by jumping off the left waterfall of Tohjo Falls?
Theory 2: Is a Ditto a Mew that has lost it's molecular structure?
Recently, a theory has popped up (after all, Ditto and Mew have many similarities, too many to not seem like it wasn't on purpose) that a Ditto is a Mew that has lost it's molecular struture, but retained it's ability to transform. Some notes to go along with this theory:
Theory 3: Will Team Rocket be restarted in Pokemon B/W's region, Isshu?
If anyone has played HG/SS all the way through, then you get this note. After defeating a Team Rocket Grunt in Kanto's Power Plant, he claims he'll restart TR in his home region. Does this possibly indicate we may see TR as the primary bad guys in Pokemon B/W?

- Both Ditto and Mew are a purple-pinkish color.
- Both shiny forms are a blue color.
- Both weight 8.8 lbs.
- Both have the move Transform.
- Both are simple forms of life. Mew resembles a fetus and Ditto resembles a amoeba or a simple one-celled bacteria.
- Both have unique roles in the Pokemon world. Mew is the genetic originator to all Pokemon species and Ditto has the unique ability to breed with any Pokemon except for no egg group Pokemon or baby Pokemon.
